The Japanese ship Yushin Maru 3 is denying ramming the Bob Parker and claiming the anti-whaling vessel caused the collision.
Sea Shepherd, the owner of the Bob Parker, said on Saturday that the Japanese harpoon ship had deliberately rammed them at about 4pm on Saturday in an incident in Australian Antarctic Territory waters about 180 miles off Cape Darnley.
However, Japan's Institute of Cetacean Research issued a statement and photos blaming it on the Bob Parker.
They say their ship was trying to avoid acid bombs being lobbed by crew on the Bob Barker and in doing so the vessel made a dramatic turn and clipped the other ship against its stern.
Their statement says the Bob Parker had fired a high-powered laser device at their crew for several hours and then used "a large slingshot device to shoot a number of butyric acid-containing bottles and other projectiles."
The Yushin Maru suffered minor damage to its hand rail and hull.
Sea Shepherd also said after the incident that both the New Zealand and Australian governments are to blame for incidents like this.
Captain Paul Watson says the Japanese only bully them because they know they can get away with it and renewed calls for Australia or New Zealand to send a ship to the area to monitor the whalers.
